Under Office365, none of our users are using SfB, but most of them show up on Teams as unavailable for chat, with the above message, , even when their presence is 'green.' This is going to drive me back to Slack if not fixed (desktop app and online version).
In my experience, this is a result of the sending user having the contact Cached as a SfB contact. We've generally resolved this by clearing the PROFILE\AppData\Roaming\Microsoft\Teams folder for the sending user which forces teams to recreate its caches. Note this also resets some user settings, e.g. Simultaneous Ring.

This causes user confusion. We've had users say they stop messaging teams users because of this message. IT has to tell the user ignore it. It would be great to be able to toggle this off.
We had encountered exactly the same situation. To send message to users who appears as "This person is currently using Skype for Business. Some Microsoft Teams features won't be available." we do so:
place mouse pointer on the user's icon and when user's card will appear you have to press "Chat" button. After that new chat window with Teams user will be opened. If it will not work, press "Organization" button on user's card (instead "Chat") - will appear organization structure consist of user's cards, place mouse pointer on needed user card and press "Chat", so chat window will be opened.

We also do have the same issue, can this be looked into - we have about 2500+ users in our region
we're seeing the same issue, it's been like this for a week now. we've uninstalled skype from all computers, set Teams up as the default messaging app, but we still cannot communicate with other users as it states "This person is currently using Skype for Business. Some Microsoft Teams features won't be available."

We just migrated tenants and I believe the users Teams functionality appears once they get logged in. Over the weekend, every user had the little Skype icon next to their name and the notice. This morning, all logged on users are running normally in Teams.

Yes I have the same problem. Tried changing -CsTeamsInteropPolicy with no luck. Upgrade mode is Islands still no luck. Very frustrating and preventing me from rolling this out to the organization.
Unified Presence is a nightmare. Teams & Skype Co-Existence mode needs improvement. Teams at the moment is not so reliable.
